We have an issue where permission are needed for an issue after it has been moved to a different project. i.e. We have two Projects, Aliens and Cowboys. If we have Issue A in Project Aliens, and move Issue A to Project Cowboys. When we try to start a sprint using Issue A in Project Cowboys, it says we need to have Project Administrator Permissions for Project Aliens.

That's probably happening because there are other issues from project Aliens in this sprint, but you are not seeing them in your Project Cowboys board. You can verify which issues are associated to that sprint by performing the following search: go to menu Issue -> Search for Issues and search based on that sprint (Sprint = ?). You will probably see issues from Project Aliens in the results of this search.
Basically, if an issue from Project Aliens belongs to a sprint, and it is moved to another project, this sprint will be shown in the board associated to this other project. However, since the board is associated to a filter, so it will show only issues that are retrieved by this filter, that's why you don't see any issues from Project Aliens there.
To be able to start the sprint, you will have to grant Project Administrator Permissions for Project Aliens to the user starting the sprint, or remove the issues from project Aliens from that sprint.
