Hello Team,
We are planning to migrate from server variant to cloud. And here are the following details.
Jira Version - 6.4.11
Jira Service Desk is installed as add-on and its version is - 2.5.9
Now we have the cloud model purchased for JSD, Jira Software and have made the relevant configurations.
Can you please suggest the best method of approach to migrate the whole data?

As the documentation for cloud migration says:
Upgrade your Jira Server to the latest version, export it and then import it into an empty Cloud site. This will overwrite your "relevant configurations" of course.

@Nic Brough _Adaptavist_ The customer has an existing cloud site. Its not an empty Cloud Site.

You'll need to read up on Cloud merges, not migration.
These are several orders of magnitude harder. You either need a complicated "download Cloud, merge on server, re-upload to Cloud" process, or you will need to accept potentially massive data loss.
Start by having a think about what you want to merge in - what loss of data are you willing to live with?

Jira Migration Assistant doesn't support for Jira Service Desk, so how to follow the approach?
Can you please help on how "merge on server" the data we download from the cloud?

The migration assistant is for migrating to Cloud, and yes, only handles core Jira.
I don't know what help you might need with "merge on server", have you looked at the Atlassian docs on merging systems yet?
