Is there a way to generate custom JIRA Agile reports and metrics such as effort variance, defect density, productivity etc.

You could take a look at the EazyBI plugin for Jira :

It could help you create your own reports.

Another easy to use reporting tool is Intelligent Reports. It lets you desin your reports in Microsoft Word and fill in the data with point and click rules, no scripting or API to learn.
SQL for JIRA wraps the JIRA Java API as well as the JIRA Software (Agile) REST API under an uniform SQL layer and it is able to make almost any custom report.
It also allows to freely choose the GUI tool to show those data via standard JDBC.
