I need jira it service management to send notification using the alias where it was sent and not the main email.

Do you have aliases pointing to the atlassian email address or did you add a custom email address?
If you are using an actual alias then the application has no way to know where it came from. If you are using a custom address it should come from the custom address.
I do not understand. We have our mail administrator created 2 aliases that connect to the portal main email account.
Problem:
1 - notification is sent using the portal main account
Question:
How to setup the environment to send the notification where it was first originated?

An alias is not an actual email address thus nothing will be sent out from it. You can have an Atlassian email account and a custom email address on your service desk. I would suggest you setup the custom account and use that for all replys.
