There should only be a Clone and Archive options for the Test Case. Currently, we are seeing this available in all other issue types (Test Plan, Test Set, Test Execution, Pre-Condition).  

Can you please help me how remove that option for every issue other than Test Case.

There's no way to remove options at that level, you can only do it at a project level.

Go into the test-management app you are using and look at the project-specific settings.
