We have 12 service Desk Projects and the first 6 display on the portal then need to click explore all to view the other 6 when the resolution is not great on the monitor. Can we move the Projects within the servicedesk/customer/portals as some are more frequented than others.

The order of the projects in the customer portal is by popularity and the sorting is cached. The cache timeout is 1 day, and the order may change from one day to another.
Currently, it's not possible to change that.
