We would like to use JIRA service desk for IT and facilities ticketing. It will be 2 differents projects, with differents users and workflows.
We would like to centralize these 2 projects in one signle homepage for the users, where they would chose one of the 2 portals.
What is the best way to do it ?

A second service desk must not be related to IT Services so a second second service desk is possible.

I don't get your problem right away :(
You set up 2 Projects and 1 ServiceDesk for each.
Now you manage over permissions which end user can access on them.
So you have one portal (instance of JIRA) and 2 projects with 1 specific service desk.
And you manage the end users over the permissions / permissionscheme.
Or do you mean the service desk over view for JIRA external users?
