Before you upgraded JIRA, did you ever have an older version of Service Desk installed? I ask because if so, there might be a requirement to upgrade service desk on those older versions of JIRA in order to make this installation work.
If not, then you should be able to install JSD here. However that bin installation file won't help if you already have JIRA installed. That is only for the creation of a new installation that already has JSD. If you get an error trying to install service desk with either of these methods, I would want to take a closer look at your $JIRA_HOME/log/atlassian-jira.log file at that time to better understand why you are unable to install Service Desk.
