I'm running Jira Software 7.3.1 and SD 3.3.1. Despite there're newer versions available they're not showing up (as an option for update) in the running instance. Is that correct situation? Does the update have to be done by downloading the installer?

Post JIRA 7.2.x you're going to want to upgrade via the installer per Upgrading JIRA applications. It provides methods to upgrade using the fallback method or the rapid upgrade method.
The reason for this is due to the fact that Core may not be on the same version as Software/Service Desk and Marketplace will state that you're running incompatible versions:
When you click the Update button, the system will download the latest JIRA Software or JIRA Service Desk application file from the Atlassian Marketplace and automatically installs it or you. This updates only the JIRA Software or JIRA Service Desk functionality and does not update JIRA Core. (For more information about the differences between JIRA Software, JIRA Service Desk and JIRA Core, check out this documentation)
At that point you run into an issue where you have to make sure everything (Core, Software and Service Desk) is in sync going forward. Using the installers will ensure a smoother upgrade.
