In my company we have several projects for different companies, we would like to set JIRA Service Desk in a way that only users that are invited to a specific project can access to the Service Desk of that project and are not able to see any other project. Is this possible somehow in Jira?

Yes it is possible to setup your permissions so that users are restricted to the subset of projects that Service Desk supports. But remember that they will also have access to any Service Desks that are open to the public.
