I've been cleaning up our JIRA instance for the last few weeks. Today I put a few of the same projects onto the same issue scheme and deleted the old ones... now all my projects are gone. I've tried a re-index, nothing is coming back.
I can see the list of project in administration, but not in the Projects view and all issues are not reachable... panic is setting in

A change of issue type scheme would not kill the projects.
However, you say you can see the projects in "administration", but not in any other view. That strongly suggests that you've given the missing projects a permission scheme which does not include "browse project" rights for your user. From the admin screen, you should be able to get into the project administration for one of the projects and have a look at which permission scheme it is, and I suspect that will tell you what is now missing.
