Can you please give the purpose of below items? Which is good to us for the migration from Windows 2003 to Windows 2012 Server.
Are they including the JIRA_Home directories? (avatars, icons, server DB configuration, memory settings, etc…)

As previously stated on other questions v3.12 is no longer actively supported and you should be looking to move to a more recent version to remove all the security risks with running such an old version.
