For example we have one project non profit and use free Bitbucket, and other commercial use Bitbucket on the same private server. Both have 7-9 users, and one person manage these two teams.
Yes, it's possible, but it's not a good practice, especially if your JIRA instances might become large after some time. If you still want to have 2 separate instances the it's better to use Virtualization.

Yes you can install both instances on the same server. You need to use different directories and ports.

If the first instance is already free since it is non profit will remain the same.
You will only have to pay for the second JIRA and Bitbucket.
