I am looking at these instructions to fix our directory permissions because our process is being run by the root user, and it should be the JIRA user. I don't see a user or group called tomcat6, so who should own the install directory?

I think you can use jira:jira for the tomcat6 entries as well, I've been having some luck with that.

I also just set the home directory to 777 since the default admin user is locked out.

It is common knowledge to NOT give such open permissions (777) on any Linux system because it is bad Systems Administration practice. The article referenced above is great. I find this other article providing safe and sane advice and examples. https://community.atlassian.com/t5/Confluence-questions/Confluence-Home-and-Installation-owners-and-permissions/qaq-p/263746
