Can we connect 2 Jira instances to a single Confluence and keep all the features?

Specifically I'm wondering if both instances will show up in Confluence when I highlight text to create an issue that populates to a JIRA project.

Yes! One of the teams I support have this setup. When you insert a JIRA Issue macro, it will have a dropdown that asks you on which JIRA instance you want to retrieve the issues from.
