I too am experiencing the same problem. Any advice would be appreciated.
NOTE: I'm not convinced this issue is related to permission though. As a test I added another Fisheye user other than myself to the administrator group and he too was unable to see the JIRA issues in the report. It seems almost as though the only person who can see JIRA issues is the one who installed the plugin.
