I have a confluence server in production with license for 100 users, I have configured access to the Active Directory (in my enterprise that has approximately 6000 users instead). I want to configure out if syncing between Confluence and active directory I'm going to violate the terms of license. otherwise I do not understand how do you add a single user in active directory, without necessarily synchronize all other users.

You can configure the User Object Filter under User Schema Settings to only sync certain users. More information on setting up the LDAP filter can be refer to the following links:
