With a 50 page PDF document... Does confluence have anything in place to navigate the document easily?

You can set anchors on the confluence page itself to navigate on the page. Maybe these anchors are set in the exported pdf, too.

 

Another way would be creating a TOC and use CSS counters.

 

 If this doesn't work you could try the Scroll PDF Exporter.
