File system encryption can cause slow performance if the encryption slows disk access. We haven't tested our products in conjunction with HSM encryption so we can't speculate much as to how it will work.
Confluence is easy to evaluate if you would like to try in a test environment which uses a hardware security module, doing so would be the best way to make sure Confluence works well with the specific solution your infrastructure team has in mind.
