We have Multiple user dir associated Confluence and Jira environment, Does enabling SAML SSO with our enterprise ADFS could cause any issue on PErmissions and Restrictions? confluence 5.9.1

If the groups and user names used in the permissions and restrictions don't change, it will not matter if they are logging in via SSO. It sounds like they will still be the same AD users, so it should be ok.
I recommend trying it in a test environment first, to avoid surprises in Production.
