we have seen the new folders feature in our system. As long it is in the beta status we want to disable it. In the Atlassian Documentation we only find a way to do this per space, but we want to do this global in the system settings.

Have you checked the Confluence administration section (the cog icon next to your profile pic)? There you can see the beta features available.
As far as I know, you should contact support to disable it.
the new "Folders" feature in Confluence is still in its beta phase, and from the Atlassian documentation, there currently isn’t a straightforward option to disable it globally through the system settings
But, you can explore the following options:
Since Atlassian often rolls out beta features via feature flags, you may be able to request support from Atlassian to disable the feature across your instance. You can open a support ticket with them, explaining your requirement to disable the "Folders" feature globally until it’s fully released. They may be able to toggle it off for your entire instance.
If the above method isn't an option, you could consider customizing the space permissions or using a CSS or JS override to hide the folder option from the interface globally. This isn't an ideal long-term solution but could act as a temporary workaround until Atlassian provides a system-wide toggle.

I'm not sure if there is a global config to disable this feature, but generally if it's a beta program I would contact the Support Team to help me cancel it.
