Confluence doesn't work after upgrading to 6.4

Confluence 6.3 was installed on Linux environment with root login and everything went well with data center license.

However when an upgrade was done to 6.4, confluence failed to start and showed spring application context has not been set.

What could have gone wrong?

Basically confluence was installed on a template and it was copied to UAT instance.
