Confluence - System Information, Modification... is incomplete. How to update?

I'm looking to upgrade Confluence from 3.5.17 -> 4.3.7 in Linux (Centos 5).

When I run a dummy upgrade (using atlassian-confluence-4.3.7-x32.bin), I notice some of the custom files I've modified are not migrated to the new Confluence home.

All I see is in the 3.5.17-modifications.txt file (and confirmed as a 'modified file' in Confluence Admin, System Information, Modification) is:
- WEB-INF/web.xml

but I know I have other modifications, such as:
- confluence/WEB-INF/classes/atlassian-user.xml = ldap
- conf/server.xml = ssl certificate
- bin/setenv.sh = java_opts additional params (i.e. proxy settings)
- confluence/images/quality = a custom directory with 5x .gif files
- lib/ojdbc14.jar = oracle driver (okay, not a file modification, but does it fit into the same category?)

Can these be added somehow so Confluence knows about them?

I've been doing upgrades manually in the past,.... but I can't see the point of moving to the .bin process if Confluence doesn't detect all my modifications.

Hello Stuart,

You are noticing one of the frustrations that we have with the installer. It simply does not migrate all of your customizations.

We have a few outstanding feature requests that have been filed to increase the functionality of the installer. I will address each of your items below with the feature already in pace or in the works.

- confluence/WEB-INF/classes/atlassian-user.xml = ldap

(this is accounted for in the upgrade task. We roll user management into the UI in the 4.x series. We no longer have any see of this file to connect Confluence to LDAP)

- conf/server.xml = ssl certificate
- bin/setenv.sh = java_opts additional params (i.e. proxy settings)

(There is the following feature request for this functionality. I am attaching this post to the ticket to let our develoeprs know that this is something our community is looking for)

(Does not exist yet. I would be happy to file feature requests against our installer project in order to make sure these items are part of the upgrade from installer tasks)

I agree with you that upgrades using the installer can be a cumbersome process as currently implemeted. I am happy to make whatever suggestions you believe best in order to streamline this process.

Thanks Daniel. Maybe a way of manually adding files we know are customised to the 'modified' list?
