The JIRA query within a table filter shows me extra rows for Total at every level. How do i avoid the 'total' rows? I have removed the 'count' even then i get the total row

If we are talking about totals on every level, then I assume you mean the Pivot Table macro. Go to the Options tab and choose to hide totals:
If you mean the Table Filter macro, then go to the Table View tab and check the settings for the total row and column there:
