Yes, Clover can measure code coverage of an application running on a remote server. You can find instructions how to set this up here:

We are part of the Pearson higher education Engineering team. We are currently using Atlassian products like JIRA,Confluence and Stash.
We came across a engagement where we need to measure the code coverage of our tests. For this ,we undertook a POC against Atlassian clover trail version.
Actually we went through the above document and tried to implement it on our project. But it didn't work for us as expected and currently we are facing lots of problems and we need to figure them out soon .
