External diff remote file disappears

I am trying to use the External Diff setup and yesterday I had it working but I made some (what I thought were innocuous) changes to where scripts were located and it's broken something. Even when I reverse the changes, it's still not working!

Fundamentally, I pass the REMOTE and LOCAL arguments to Matlab for it to do a diff. I print the paths of the files it gets and these are correct but when it comes to do the comparison, it says that the REMOTE file does not exist (and it's correct!). This file seems to have been deleted - why?

It's path suggests that it's putting the REMOTE file here (with a prepended, random looking name)

C:\Users\user.name\AppData\Local\Temp

but it's like it gets deleted immediately. What is happening?

Resolved! I was callling a bat file from SourceTree and then passing file paths to Matlab. Adding a "pause" in the bat file keep the files present for Matlab to use.
