We migrated JIRA from own domain to a cloud (so url has been changed). But issue links in old commit messaged in Bitbucket still go to the old urls. Changing urls in Configuration -> Links didn't help. Is it possible to to do it somehow?

Yeah that should definitely work, both for new and old commit messages. Let support have a closer look. Can you email us (support@bitbucket.org) the repo URL, a link to a commit message that show the wrong links and the details about the old and the current JIRA instance?
