I have a client installing bamboo and was asked to set up the database and access and was horrified to see that it only supports SQL Authentication. Given that SQL Authentication is not as secure as Windows (domain) authentication, and is not recommended best practice, why is this product only able to use SQL Authentication?

It's not Bamboo. Bamboo (And the rest of the Atlassian products) uses JDBC. If you can get the JDBC driver to authenticate you want - then it should work... (Of course Atlassian support might not support it since it's not the documented way).
