Before I go set things up and play I just wanted to make sure it's gonna deal with existing plans the way i expect. Also is there a way to report discrepancies? As in the case of someone making a change via the gui.

Yes, it's idempotent as in, with two consecutive runs, the second run will not introduce any changes.

If between these runs someone changes the plan (via UI or Specs), the plan will get resynced to the state described by your spec. The exceptions are the areas currently not covered by Specs.
