Hi,
We are in the process of adding a new project to our Bamboo and have come across an issue with our GitHub 'Source Repository'. There are numerous (7 out of ~40) repositories missing from the 'Repository' dropdown on the 'Source Repository' configuration page.
We've tried the following:
Restarting Bamboo.
Logging into GitHub with the user Bamboo uses for access, all the repositories are visible.
Clearing the _git-repositories-cache in /opt/bamboo/home/xml-data/build-dir.
The workaround we've put in place is to create a Git (not GitHub) Source Repository.
We're running Bamboo 4.3.3

I'll answer my own question:
Bamboo will only ever retrieve the first 30 repositories from GitHub, a bug has already been raised for this issue https://jira.atlassian.com/browse/BAM-12400
