Hi,

If my instances of JIRA and Confluence are Server types but each run on a separate server, would it be possible to use SQL-Macro in Confluence to query data from JIRA DB which will be on another server?

NOTE: Both instances have their application links set. But not sure if this could help or not.

It really doesn't matter since SQL works against the database server you are using to host the JIRA database. You need to add a data source pointing at your JIRA database just like you would do for any database you want to access. See Data Sources for instance.
