We are using JIRA v4.4.4#664-r167664
We have a requirement to automatically update a fix versions name via SOAP, but can not see how to do this. Can anyone help?

JIRA Command Line Interface updateIssue handles fix version and I am pretty sure it worked the same back in JIRA 4.4. Current release should work for this, or you can go back to a much older release.
You can't do this via SOAP. From JIRA5, you can do this via REST: https://docs.atlassian.com/jira/REST/latest/#d2e2108
If you need to do this 4.4.x, you will have to write a RPC plugin.
