Hello. I want to run dev JIRA in tomcat with custom connector:
<Connector protocol="org.apache.coyote.http11.Http11NioProtocol" />
So the question is: how can I pass such settings at the start-up?

You need to put this in the server.xml file. I usually put this in the cargo-jira-home folder.
