I know you can modify the email freemarker templates for each of the build events as per this documentation:

I would like to be able to only customize the templates for certain Bamboo plans but it doesn't look like you can do this. Is this not possible or am I missing something here?
Also, if this is not possible is there any way to utilize the new 3.x tasks feature to add a simple email task at the end of a build?

Unfortunately, you cannot customise the templates per plan.
Adding a task at the end of the build should be quite simple, especially if your agents are on Unix.
Depending on the content you want to include in the email, you may get by just using the inline script task.
Keep in mind that the task runs on an agent, not on the server (this does not matter if you use only local agents).
Not that I am aware of. You can raise an improvement request at http://jira.atlassian.com (along with the improvement, please remember to describe your use case).
