In some of our agile boards we would like to show the newest versions on top of the list, but I didn't find a way to change the default sort order (=oldest on top).
I would guess that the sort order is inherited from the sort order defined in your project...
According to the Project Owner, changing the sort order didn't change anything.

I just tried to reproduce your problem but in my setup the sort order of the versions is being inherited from the project configuration... (JIRA 5.0.7 - 5.2.11 / Greenhopper 6.2-6.3)

We'll upgrade to JIRA 6 in a few weeks, then I'll check this issue again.
